I am facing a problem in IE3D when i am going to design a microstrip patch antenna with shorted pin and Chip resistor loading.In this case what will de the layer window of that structure.

Do you mean where to connect the chip resistor? Can you explain a bit more what do you need?
If I understand right you want to connect a chip resistor in parallel to the feed but in a different location. You should create another probe port. Simulate the structure with two ports. Then in MODUA connect a resistor to the second port and to the resistor a short circuit.
You can then vary the resistance and see the influence on the S-parameters

this means i want to short the patch and ground plane by the pin at any location of the patch.

If you want to define a lumped element between the patch and the ground, you should use the way Ori described: (1) Build a probe-feed to patch at the location you want to connect a lumped element; (2) Use MODUA to connect the lumped element with 1-terminal of the element connected to the port and the 2nd terminal of the element connected to a SHORT. The SHORT on MODUA is the local ground or the return path of the 1-terminal. It is described in the .\ie3d\training\ie3d_for_antennas.pdf (or .ppt) file. Regards.
