CST 09 Question Question About Plane Waves, Ports and Modes

Hi,
I'm using CST 2009 Microwave Studio. I have a couple of questions. First, involving the FSS (Frequency Selective Structure 'Periodic Unit Cell') template. So, the template sets up the boundary conditions as 'unit cell' in the xmin,xmax, ymax,ymin. I assume this is simulating a so called 'infinite' array of unit cells. And a plane wave is inputted at Zmax by default but can be specified to be Zmin. Then I can calcuate the S-Parameters where Zmin and Zmax are my two wave ports. S11 = Zmin Zmin. S12 = Zmax Zmin if the input exciatation was at Zmin.
So my question is: if I want to do a finite array like 4x4. Do I use the 'red' waveguide ports and just specify them at the Zmin and Zmax directions (Boundary conditions open on all sides). Will this simulate a plane wave at the exciation port (as specified in the frequency domain solver) and give me the S-Parameter S11 and S12.
In addition, the number of modes in the waveguide ports, is that equivalent to the number of floquet modes? Also, when using the waveguide ports how can I specify the direction of linear polarization for the plane wave?
