the termination is "automatically" shown to you when you have to assign ports. else, it is already pre-assigned for you even if you'd forgotten to set your impedance/calibration lines.
sometimes it is better to try to read carefully through the pop-ups as you do your simulations. it helps. :)

Can I use 50ohm waveport for 50ohm termination? Is there any contradiction between normal waveport (not 50ohm termination) and waveport (with 50ohm termination)?.
Do you have any reference regarding this for my better understanding.

I think in HFSS, if you are using Driven Modal and Waveport, the HFSS will calculate the intrinsic impedance of your port (not necessary 50 Ohm) and use that as the terminal impedance for your S-parameter.
However, you can renormalize your port impedance to 50 Ohm in the waveport options.
If you are also considering higher-order mode, things become complicated. And you can use Driven Terminal with defining the voltage integration line. Then you will also get 50 Ohm impedance S-parameters.
