HFSS confusion on ports - due I think to documentation errors.

I've been trying to do some of the HFSS tutorials, but like many others seem to struggle with HFSS ports. I think part of the problem might be the fact the code has changed, but the documentation has not. Unless I'm mistaken, the lastest manual is for version 11.1 which is a PDF dated 20th Fed 2009. This is based on HFSS 11.1. Yet the version of HFSS I'm using is 13.02.
If I try to assign a wave port or terminal port, I get a screen like this below, which is from HFF 13.0.2.
But if I look in the documentation (see for example the 5.4.14 of the manual), there is something quite different. Here"s a screenshot from the manual. (Ignore the names of the conductors, as these are taken from different examples).
This is causing me some confustion when doing the tutorials. For example, I don"t know whether I should tick the box "Use as reference" or not. I don't understand what this actually means.
