Obtaining slot antenna coupling/impedance from simulation.

I am trying to obtain slot antenna coupling using following arrangement:
1. using FDTD
2. rectangular waveguide fed with two 50 ohm ports (siw style)
3. single slot (varying offset / inclination)
By analyzing S11 and S21 I approximate amount of power coupled to slot.
Is it correct approach? I have doubts about this approach, because final slotted waveguide array will be terminated with short, and it is far from 50 Ohm.
