Hey,
I've already designed Thru, Line and Reflect Standards. Unfortunately I had to add some extra line in all 3 standards because of my general setup. Consequently, the reference plane is shifted. This means, that the Errorboxes (calculated by the TRL Matlab Script I'm using) would "contain more error as intended". How can I exclude the influence of the extra transmission line from my errorboxes? Is that possible only with knowledge of the extra phase shift and damping?

Yes, you would need to know those quantities, the process is known as "de-embedding" -- which is just multiplying by a factor of e^{-Gamma*d}, where Gamma is your propagation constant and d is the distance to be de-embedded.
